Mine are Monster Hunter 3 Ultimate for WiiU and 3DS, and SSB4 for 3DS and WiiU

There is Scribblenauts Unlimited, Dragon Quest X

There are only two we know of.

3DS version of Scribblenauts Unlimited doesn't interact with the Wii U version.
