I was thinking.. Of a new kingdom for MLP. Of course not for the show, it has referencess to the Rainbow Factory..
Anyways, here's the story of how it came (more like a summary).

Anyways, the reason why their mane/eyes/tail glow is because the particles of [stuff extracted in the rainbow factory] was released into the air and inhaled by many surrounding ponies. It went through their blood streams and brightened their manes, tails, and eyes. Living in the dark caused their body to create more of this stuff. The offspring of these ponies had an unusually high amount of it, too.
Btw, I didn't mean for this to be so long. I know, it's not that good.. But anyways.. Derp.
